Tokyo is a beautiful city and there are lots of 'couple' stuffs to do in Japan...i know that first hand.....plus .mt fuji is open this season so they can go mountain climbing as well if they are the outdoor type........not sure if it's Sakura season again (last season was April) but i can tell u Kyoto in sakura season is as romantic as it can get...
